I found out the reason why the frame size was changed by the converter. The converter assumes that you want to change the frame size so the original size is not included in the output list, but all I want is for it to correct the frame rate. Edius seems to play and edit the resultant 1920x1076 file fine. I just use the layouter to bring it back to 1080. In this case the video and audio were in sync. I had problems using handbrake and i believe that TMPGEnc you have to pay for.

Can I assume that if the make TBCs for HDMI that they will be very expensive?

I will try changing the frame rate in the bin before adding it to the timeline and see if that works and if the video and audio remain in sync. I'll update this after I'm able to test it. Thanks.
