While adding transitions between clips on the timeline I see that the clips around the clip with other effects like pip are also affected by the pip clip and the transition has to be removed to get the surrounding clips back to their previous condition. How can I add transitions to the clips with out having this happen?

This is how EDIUS behaves. Clips with a transition between them share the same keyer.

It's quite convenient for doing things like transitions within Picture-in-Picture, or even transitions within Chroma key (wipe one person to another, for example).

For effects where you don't want thing to share the same key, use nested sequences. Nested sequences were introduced in EDIUS v4.

Use A/B style instead of same track transitions.

When you have a clip with a keyer on it and you want to transition into a clip without a keyer then just place the normal clip on the V track higher than the keyed clip and then overlap the clips.

You can then drag a transition the the keyer track of the normal clip and you will see that it works great! :)
