Is there a way to split my export using markers or time interval with SpeedEncoder?

No, not really.
Your only real option is to create multiple export jobs for the batch exporter, using the regular MPEG (Generic or HDV) exporters. The good news is that when 4.6 is released, these exporters use speed encoder technology too.
