When I eject an external drive from my computer, the capture in EDIUS 6 stops. Is there anyway to prevent this?

for now I don't think you can prevent it.
Even run other program in the background can cause the capture to stop too.

Nothing else stops it. This is likely to be Windows resource related, possibly even how your hard drives are configured and what controllers are looking after them.
It is not something I would do FWIW.
